It’s funny how he was okay with this lot using guns though…
But maybe he was just too busy playing with guns to notice…
And I guess it always just escaped his notice that his good friend Brigadier Lethbridge-Stewart carried a gun at all times…

Correct me if I’m wrong (I haven’t seen all the classics), but I think the difference here is the word “obsession”. Most of the examples in the commentary are people using guns, not out of a liking for them, but out of necessity. Furthermore, the Doctor never says that he’s happy about having to use a gun or his companions using guns, except for River. When Rose showed up with that big bazooka thing, he didn’t go on about how sexy it was. He doesn’t congratulate Jack for carrying one. In the situations where he uses them himself (as far as I know; once again, I haven’t seen much of the classics) it was out of desperation or because he was using them in a clever non-violent way (as in The Time of Angels). To me, this means that he dislikes them but understands that sometimes they’re very unfortunately necessary. I also imagine he understands that humans tend to automatically reach for weapons because it makes them feel safer. But that doesn’t excuse or explain the way that he not only lets it slide with River, but openly encourages her.
i guess to me there are two sides. on the one, the doctor tends to scorn using weapons when you don’t have to and he dislikes it when people fall back on them as the first recourse. that’s pretty typical of all the regenerations. however at the same time, with regulars (lethbridge stewart and river as the two poignant examples, old and new who, respectively), he comes to both accept, expect, and make use of their willingness to use and ability with those weapons for his own purposes.
i don’t know if this excuses him finding river sexy for using a gun, but i think that’s a limited view of their relationship and i think that one interpretation is that he finds her sexy, and the fact that she knows how to use a gun (and when to use it) doesn’t bother him now that he’s used to her.
